Check VCF output for conformance with VCF 4.3 and update version number

The current VCF spec version is 4.3. The VCF we're outputting is marked as 4.2.

Check if there's anything new in the spec that contradicts current usage, and update the version number in our output accordingly.

Should be done at the same time as #2447
