DoHeatMap

Hey All,
I have merged two Seurat Objects (Healthy, Injury) and done FindAllMarkers and then did a HeatMap for top20 genes.
I also analyzed the single objects separately doing the same thing (FindAllMarkers, HeatMap) at same resolution 0.6
My question is how do I do a HeatMap that has all the clusters from both (Healthy and Injury) ?

You can use the SetIdent function to set the identities of cells in the combined object to be the same as the cluster IDs in the independent analyses.

Then DoHeatmap should be able to generate the plot you describe
