Core: Converting json configuration files to protobuf object

At this point in time, all the specific configurations for core and its agents are defined through json files which are loaded when core is launched. However, we should make sure that the content of those configuration files is converted to protobuf objects so that it becomes easier to verify if the system (and agents) have been configured correctly.
