Description

When running Claude Code with --dangerously-skip-permissions (bypass mode), creating a new skill file (SKILL.md) in ~/.claude/plugins/local/ triggers a permission prompt:

Do you want to create SKILL.md?
1. Yes
2. Yes, and allow Claude to edit its own settings for this session
3. No

This should not prompt in bypass mode. The prompt appears to be a hardcoded check for writes to the .claude/ settings directory that doesn't respect the current permission mode.

Repro

  1. Launch Claude Code with --dangerously-skip-permissions
  2. Ask it to create a skill: mkdir -p ~/.claude/plugins/local/test/skills/test/ && write SKILL.md
  3. Permission prompt appears despite bypass mode

Expected

No prompt. Bypass mode should bypass all permission checks including settings directory writes.

    Same root cause as #35646 and #36887 — v2.1.78 intentionally added prompts for writes to .claude and other protected directories, even with bypassPermissions. An Anthropic team member confirmed a fix is incoming.
