Switch from npx to `pnpm exec` or `pnpm dlx` (`pnpx`) wherever possible

We are getting annoying warnings (see npm/cli#8353) when using npx. Since our project is pnpm based, we should just switch to the relevant command, pnpm exec or pnpm dlx, and the problems will be gone.
