Improve overall file and folder structure

@mikejolley and I are going to work on this issue prior to the official development start of version 2.1. We will introduce a couple new possibilities and patterns for development of this and future versions of the plugin.

It's hard to describe at this moment, so I'm not even gonna try. ;)

@EireStudio No, this is not part of the plan. If you need to overwrite JS files (which is the only use case I can think of from adding those files to the templates folder), you can just dequeue them and enqueue your own.
