Add CLI args to provenance

This circumvents all the difficult decisions about what should and should not be stored as provenance. I'll make a PR.

Fine. Here's the changes I suggest to the CLI to add mismatch & rec rate, FWIW. I haven't put tests in, pending fixing this issue.
