Make GitHub persistence work with Folder mode

Currently disabled in Folder mode in #2403 because it was designed for single-file programs. We will need to rethink how this feature should work.

Some of the existing GitHub persistence functionality is used in #2424 so we cannot just rewrite the entire feature to only work in Folder mode as originally planned.
