This PR makes the INDRA docker files inside the INDRA repo
Some updates made in the old docker files:

  • Added python virtual environment to isolate dependencies. Because Ubuntu considers Python 3.12 as externally managed because it is controlled by the system package manager..
  • Installed Cython<3.0 for pyjnius compatibility.
  • Added setuptools and setuptools_scm installation to let pyjnius recognize Cython.
