Solved:

• The number of structures in contact calculation was lower than the number of sequences in the alignment. Previously, the script assumed those numbers to be equal. This is important to keep in mind if users provide their own alignment. The alignment may contain sequences of structures for which contacts are not calculated, some of the structures from the contact calculation may not be in the alignment or both.
