[TASK] Update Section 3 of the User Manual to drop retired features #281

Task Description
The Sphinx index for section 3 of the User Manual (link), includes a lot of inherited features from Ibex that the cve2 will not be using. These should be removed.
Description of Done
Update doc/03_reference/index.rst to exclude features no longer used.
