All that is required is for CL to replace all its references to NCBITaxon:6657 (about a dozen of them from what I can see) by references to NCBITaxon:197562, then refresh the imports.

But this won’t fix the other issue (which is currently “hidden” by the NCBITaxon:6657 issue) which is that the “HRA subset” is asserting (not for the first time, I believe…) that a cell type explicitly defined as being mouse-specific (CL:0002042) is being “present in Homo sapiens”…

NCBITaxon:6657 (Crustacea) has been merged into NCBITaxon:197562 (Pancrustacea)
in the upstream NCBI taxonomy ontology. The deprecated term was still referenced
in merged_import.owl which caused a SPARQL violation:
  FAIL Rule obsolete-replaced_by-violation.sparql: 1 violation(s)
  blank node, owl:someValuesFrom, NCBITaxon_6657, NCBITaxon_197562

Changes:
- Remove NCBITaxon_6657 from non_native_classes.txt (NCBITaxon_197562 already present)
- Remove Declaration, class section, and DisjointClasses axiom for NCBITaxon_6657
  from merged_import.owl (NCBITaxon_197562 already has its own DisjointClasses axiom)

Fixed in commit 880ffd2. The CI was failing because NCBITaxon:6657 (Crustacea) has been deprecated in the upstream NCBI taxonomy and merged into NCBITaxon:197562 (Pancrustacea), but the old term was still present in merged_import.owl causing a SPARQL obsolete-replaced_by-violation. I removed the deprecated NCBITaxon_6657 Declaration, class section, and DisjointClasses axiom from merged_import.owl, and removed it from non_native_classes.txt (since NCBITaxon_197562 was already present there with its own DisjointClasses axiom).

All that was needed, after syncing with the master branch (in which my PR #3633 had been merged) was to refresh the imports – as I had written above.

Once the edit file no longer contained any reference to NCBITaxon:6657, the import generation module would have automatically produced a merged_import.owl file that would also have no longer contained any trace of NCBITaxon:6657.

Manual edits (and by “manual” I include operations performed by a large crap generator) to merged_import.owl, or to any other ODK-generated file, are never a good idea.
