How to annotate the Pharaoh phrase alignment corpus?

Here is he explanation of Pharaoh alignment file format.

I cannot figure out how to define reasonable annotation.conf and visual.conf files, esp. the alginment relation of a bi-lingual corpus is of interlaced lines.

Any ideas? Thanks very much!

Edit: Maybe I can replace all \n with \r, but browsers don't render \r as line breaks.
