Description of proposed changes

This PR adds automation for the ingest and phylogenetic workflows. The key changes are:

  1. Automated deploy of trees to the staging site, enabling Subject Matter Expert (SME) feedback before going live.
  2. Automation of the ingest workflow and pushing the curated dataset to S3 buckets, which facilitates data exploration for parameter fine-tuning.

These changes aim to bring nipah repo in compliance with the pathogen-repo-guide and improve the feedback loop for tree building and data analysis.
