Refactor CLI and PowerShell integration, update dependencies

Description

Removed obsolete 'ClassToRun' logic from NetPDFCore and CLI, refactored CLI and PowerShell namespaces and base classes for consistency, and updated project files to use recursive content copying. Upgraded JNet and related package versions to 2.5.13. Improved modularity and maintainability by aligning CLI and PowerShell implementations with new JNet core helpers and structure.
