Menu bar and dock get clipped

After running it clips the entire top of the menu bar off and the bottom of the dock, can't see the icon under each app that shows that its running anymore, attached a screenshot so you can see... is there anyway to limit it to the window frames only?

Right - it's adding a black rectangle (white if you're in light mode) to the main desktop rather than to the individual windows.
