We only support human and mouse for now. We are interested to extend it to other species depending on how many users want.

@crazyhottommy somehow related to this: is it assumed that the data was aligned to hg38? I have count matrices that I want to analyse, but they are hg19.

yes, MAESTRO supports hg38 and mm10 for the moment.
