Sub Sub domain are available, but are the rules the same for the content?

I want to create a tool that I hope will bring some users to my project, but not necessary will be js related. and will help the community.

js.org is focusing on granting subdomain requests to projects with a clear relation to the JavaScript ecosystem and community.

I want the tool to help and improve usage of my project, partially via SEO, and partially by bringing attention to the project itself. The tool may be like an example for the main project, but don't have to be.

I think the relation to the JS community/ecosystem itself might be a bit more lax when we're reviewing a request for a second level subdomain, but it would be balanced out by a relatively strict requirement for the content being directly related to the parent subdomain. So, a demo of the tool at the parent subdomain for example would probably be something that is accepted. Of course, can't make a promise until we have the actual request in front of us to review.

And just to note, we can't provide SSL (Cloudflare proxy) for second level subdomains.

Does it mean that the page will only work on http or there is some other protection from Cloudflare that will be missing?

I think you'd also lose the DDoS protection that the proxy would offer by default, but the main thing would be that it'd be http-only unless your origin offered SSL.

I want to use GitHub pages, I think it issues its own certificates, but when you said that there will be no SSL, I'm wondering if this is true.

Yeh I believe GitHub Pages should be able to handle SSL for you
