I reviewed this issue last week and here are my findings:

At first, I thought the CSS class caused the pre-tag issue. I was under the impression that the inline class was interfering with the HTML tag's behavior. I experimented with various CSS style combinations to resolve the issue. However, these attempts were unsuccessful.
After the CSS tricks didn't work, I started messing with the content inside the html_with_citations field. I added a few line breaks inside the pre-tag that was not rendered properly, and I noticed that they showed up just fine when I didn't put them at the very beginning of the text.
The previous experiment led me to believe that the problem was the content inside the pre-tag, so I decided to check out the pre element's specs. And there, I found the following note:

In the HTML syntax, a leading newline character immediately following the pre element start tag is stripped.

This note reinforces my suspicion that the content itself is the root cause of the issue. Looks like we just gotta keep an eye out for any leading newline characters. Bill's observations regarding this issue in this comment proved to be quite accurate.

Now that we know what's causing the problem, I think we can implement a custom filter that only replaces leading newline characters with breaks and remove the linebreaksbr filter. This will fix the issue without adding a bunch of extra <br> tags 🤔 .
