Two test cases in filename_SUITE fail.

Fixed and rebased. There's also a file lib/tools/test/xref_SUITE_data/dir/jam/x.jam that I have left for now because it looks like it's just an example of a file that xref should not load, or something, and I don't want to try to rewrite that test case.
