Thank you for this — both halves of it turned out to be real, and both are done or nearly so.
The contrast problems first. You were right about the Cool Breeze selected tab, and the cause was more interesting than a bad color choice: the theme's selected-tab text color was being overridden by a general text style, so the tab title was never getting the ink the theme intended — in any theme, not just Cool Breeze (Dark's tabs had the same problem, less visibly). That's fixed, along with the Dark theme's Mark Done / Mark To Do / Mark Do Not Do row tints, which were faint overlays that nearly vanished against Dark's rows. Every changed pair was measured against the WCAG contrast guideline rather than eyeballed; that fix is merged and rides the next release.
Maintaining your own colors. Also built, and it's what you asked for: in Settings, under the theme drop-down, there's now a collapsible Colors section. For whichever theme you have selected, it lists the twelve palette colors that drive the app — backgrounds, text, the accent and the text that sits on it, alternating rows, and the four status colors — each with a swatch, a hex box and a small picker. Next to each one you'll see the contrast ratio of the pair it's rendered with, colored green / amber / red, so you can see at a glance whether a choice you're trying will be readable; it warns, it never refuses. Apply takes effect immediately, Reset to default puts that theme back exactly as shipped, and Open file opens the JSON the settings live in (per theme, beside the app's other settings) if you'd rather edit by hand. It's in review now and should ride the same release.
One honest limit: a handful of component-specific colors (the plan viewer's panels, the deadlock graph, and similar) are fixed per theme and don't follow the palette overrides — the list is deliberately the palette, not every brush in the app. If a specific surface still fights you after you've tuned the palette, say which one and we'll look at it directly.
