Add json file manager, fix empty version.files, fix lock YAML indent - #2966
Conversation
Neither the marker manager (needs an adjacent comment annotation,
which JSON has no syntax for) nor the template manager (requires
maintaining a separate *.tmpl source in sync with the generated file)
can cleanly keep a version field in a plain JSON file up to date.
Add a json file manager, configured via `options.set: [{path, from}]`,
that uses sjson/gjson to patch only the targeted field and leave the
rest of the document's formatting, key order, and whitespace
untouched. Register it alongside the other file managers, document it
in the version-files config guide and the Version Tracker PRD, and
promote sjson/gjson from indirect to direct go.mod requirements.
toolchain.lock.yaml, vendor.lock.yaml, and versions.lock.yaml were all written via a bare yaml.Marshal, which defaults to yaml.v3's 4-space indent instead of the repo-wide 2-space standard used by every other Atmos-generated YAML file. Route all three through the shared, indent-aware YAML helpers.
fileRules() used len(Version.Files) > 0 to decide whether to fall back to each manager's default paths, which couldn't distinguish an omitted version.files key from an explicit empty list -- both fell back to defaults, so there was no way to configure "manage zero files". Switch to a nil check: omitted stays nil (fall back to defaults), `files: []` decodes to a non-nil empty slice (manage nothing). Add a config-loading test that locks in the Viper/mapstructure nil-vs-empty distinction this fix depends on.

…rors Hardens the json version-file manager against silent data loss: reject array-append (-1) paths (can't be applied idempotently), reject paths whose current value is an object/array (would clobber the subtree), and reject wildcard/query paths that resolve to nothing, while supporting wildcard paths that do resolve. Detect duplicate `set` entries targeting the same path, and hint at quoting numeric path segments in YAML. managers.Plan() now aggregates errors from every rule instead of aborting at the first broken one, so one bad rule doesn't hide the errors (or successful changes) of the rest. Also documents and tests that an imported atmos.yaml fragment can only supply version.files when the main file omits the key, matching Atmos's general import precedence. …k write
Wraps two previously-unwrapped error paths with static sentinels: the
json manager's ExpandPaths/os.ReadFile failures, and SaveLock's
lock-file write failure, both now carrying path context.
Fixes a functional bug in the json manager's no-op check: gjson renders
the same text for a JSON number and a JSON string with equal digits, so
{"version": 1} was wrongly treated as already matching a locked string
value and left as a number instead of becoming {"version": "1"}. The
no-op check now requires the existing value to already be a JSON
string. Adds a regression test.
Also corrects two stale doc/comment spots that still described
version.files: [] as falling back to default paths -- that changed to
"manage zero files" when the omitted-vs-empty distinction was fixed in
managers.go's fileRules, but the schema comment and files.mdx doc were
never updated to match.

… markers Regenerates pkg/datafetcher/schema/atmos/config/1.0.json: the Files field's doc comment changed in a prior commit but the embedded JSON Schema wasn't regenerated to match, failing TestEmbeddedSchemaIsCurrent in CI on every platform. Also fixes isAppendPath in the json manager: it only matched a standalone or trailing "-1" segment, so a mid-path append marker (e.g. items.-1.version) passed validation and grew the target array by one element on every apply. It now checks every dot-separated segment. Co-Authored-By: Claude Sonnet 5 <noreply@anthropic.com>

isAppendPath split every literal "." in the path, so an escaped dot inside a key name (a\.-1, which sjson/gjson treat as the single key "a.-1") was misread as a segment boundary and rejected as an array-append path. Adds pathSegments, a small escape-aware splitter, and uses it for the append-marker check. Adds a regression test. Co-Authored-By: Claude Sonnet 5 <noreply@anthropic.com>
