[Question][Installation] Setup take a long time

Hello,

I was able to proceed on the setup project but it looks that the third step is going into an infinite loop. I monitored my Claude account usages and it can see that it tooks 3 to 4 % of my daily usage ( i start with today since yesterday it looks to takes a lot of time too ).

I am not sure to understand what the third step is doing. I want to be sure that I have to wait until the end of it.

The step of seeding the project and making a backfill of your conversation serve to make a profiling of your way of communicating with claude and helps on end results, meaning that he will be more following your methodologies, and best practices you're used to because it knows what you repeated countless times before.
Seeing it running infinite loop does not sound normal though. Let me check for potential path issues on Windows 11 that I could have missed.

Root cause was two Windows-specific bugs:

1. seed_project_stages.py used pathlib.Path.rglob("*") which follows NTFS junctions and reparse points, and applied IGNORE_DIRS only after enumeration — meaning .venv, node_modules, .git, and similar trees were fully descended before being rejected. On typical Windows projects this enumerates 100k+ files and can effectively hang.

2. project_ids.py::cwd_to_project_id replaced only forward slashes with dashes, leaving Windows backslashes intact. This silently broke project_filter matching in backfill_memories.

The fix uses os.walk(followlinks=False) with in-place dirnames[:] pruning (the canonical cross-platform Python idiom, matching how code-index-mcp handles this), and normalizes backslashes in project IDs.

Please update the plugin (claude plugin update cortex) and try /cortex-setup-project again. Phase 3 should now complete in seconds to a minute depending on project size, no longer proportional to .venv / node_modules depth.
