Remove `subdir` arg support from cli commands

A number of cli commands still support the subdir arg, but this should be removed in favor of support for bundle instead.

Great! So the subdir arg is used in a bunch of different commands, like dags list for example. Every instance of that will need to be changed to filter by bundles instead. I imagine this will be a handful of PRs - just find the right balance of reviewability vs number of PRs :)
