With this commits: http://jsfiddle.net/fU9sh/5/embedded/result/ - try to remove one choice and you'll see a bug.
Before this commits: http://jsfiddle.net/DP3du/1/embedded/result/ - works as expected.

What is a purpose of this commit?

That was to fix a bug in the 'simple tags' mode where it was getting the tags as a comma-separated array - looks like the fix is affecting normal multi-selects. I'll take a look into a better fix.

@BaconSoap, may be this "bug" relates to the #144 (comment) i.e. using ui-select2 on <input type="text"> instead of <input type="hidden">?
I just faced the same issue but changing input's type to "hidden" helped.
In case of ui-select2 attached to <input type="text"> we really get controller.$viewValue as comma-separated string instead of array of strings.

So, I suggest to rollback 6d63149
