HTML input&output interfers with some UserScripts, blocking them

Hi.
I've run into a rather peculiar issue: after performing replacements using the HTML input&output option, some UserScripts stop functioning, whereas substitutions with the HTML output only option work just fine.
Here's a UserScript I've been having trouble with after performing a substitution with the HTML input&output option:

Hi, for this you should enable the 'Replace scripts' option. Even though in your substitutions maybe you don't change scripts explicitly, that HTML input & output replaces the whole body of the page, and thus that option is needed if there are inline scripts, as it is the case from what I seen in the video. That said, it could be that even with this option not everything works yet, or even that this or other pages where you apply substitutions cease to work properly, as it is a bit of a hack. But you should try it.

I've already tried all other options but to no avail or with even more disappointing results.
