[Issue #377] Rename the terminologies and the usage

- Rename the terminologies as follows: - deep XXX => composed XXX - tree of trees => composed tree of component trees - composed tree => flat tree - composition => flattening - In a document deeply => in a composed document - Introduce a *composed document* as an alias for "a tree of trees whose root tree is a document tree" This internal renaming does not have any affect on web-facing APIs.
