Is there a method that closes all windows? Or gets all open windows?

yes from your outside code you could use the following array BootstrapModalWrapperFactory.globalModals which hold all instances in the same creation order.

For example:

var currentTopModal = BootstrapModalWrapperFactory.globalModals[BootstrapModalWrapperFactory.globalModals.length - 1]; 

will get the active most recent open one.

You could close all your open ModalWrapper instances by using this snippet:

while (BootstrapModalWrapperFactory.globalModals.length > 0) {
    var topModal = BootstrapModalWrapperFactory.globalModals[BootstrapModalWrapperFactory.globalModals.length - 1];
    topModal.hide();
}
