fix: synchronize entity removal when needed

Overview

Fixes #3315

Requires paperweight-userdev downgrade to 2.0.0-beta18 (as already done in the 1.21.9 adapter) to successfully build. Potentially fix that first on main and rebase after (as all other PRs targeting main). OR the gradle 9 update. whatever comes first.
