compute_layout gains radii + spacing: a deterministic post-simulation
pass separates every node pair to at least (r_a + r_b) * spacing.
Implemented identically in Python, TS, and JS with an engaged-collision
cross-language parity fixture; omitting radii keeps output byte-identical
to previous releases.
