Files in stepbystep guide

Hello,
I would like to replicate this. Could you kindly provide the files or guidance used in the step by step guide?
gdc_manifest.2018-08-31.txt
mergeGenoCalls.R
createPlinkFiles.R

did you download the raw .cel files? or birdseed files? and pass them through?

Any advise you can give would be great, thanks
