The Change looks good.
We should remove the statement about the --vcf_files and --reference_fasta options in how_to_submit.md and replace that clarify that these files have to be provided in the metadata

True, I think that section can be removed completely as it's not a valid "other option". The other parts should be covered in the input files overview, we can maybe add it to that ticket. |
