This has been causing me trouble for a while but I could never figure out exactly what I was doing to cause it...
When working on an opi file in edit mode I frequently use ctrl-z to undo my changes, but sometimes it seems to have no effect. Turns out, for example, if I highlight an LED and change the color and then use ctrl-z to try undoing it I see the most recent files I added to the navigator get deleted! If I de-select the LED, ctrl-z will properly undo the color change. If I then re-select the LED, ctrl-z will still undo the color change.
Sometimes I'm lucky and only delete the file I'm working on - when I use ctrl-s to save it I get the warning it doesn't exist and so just re-save it and think that was odd. Often it deletes files out of my repo and I need to add them again. A few times I've simply lost files and had no idea how it happened. I've saved myself a few times by recognizing that ctrl-z is not affecting my opi file and I use the Edit->redo button until all the files come back.
This is v4.4.2 on Debian7, but I believe I've had the same experience with other versions.
