To improve mapping and simplify base-calling the random primer should be trimmed and its sequence stored.

Modify the umi-demux method to trim and set the rS tag
Modify demux.py to trim the random primer by default for all applicable protocols
Modify Fragment to read the rS tag when loading AlignedSegments
Change the documentation to match the changes above
