JavaScript alignment only worked for me when I renamed Javascript.sublime-settings to JavaScript.sublime-settings in the the Alignment package folder. Note the capital "S".

(on Alignment 2.0.0, Mac OS 10.7.2, Sublime 2 Beta Build 2139)
