Use AC_SUBST for CONFIGURE_COMMAND and CONFIGURE_OPTIONS

Instead of PHP_SUBST, which adds redundant variables to the generated
Makefile, these two are only substituted in the generated
main/build-defs.h header and scripts/php-config script.
