Change default behavior of runup restore

By default runup restore replace existing files but do not delete files created after the restoration point. To make a full restore you need to add the flag --clean-location.

Change default behavior to make a full restore, deprecate flag --clean-location and add a tag --replace-only to emulate current default behavior.
