"I would be grateful if you could spend some time trying to figure out the 3-mer pattern. What is being repeated? Is the third position consistently a specific nucleotide, or a purine, or is it just consistently the same as the nucleotide four letters back? Is the 3-mer consistently correlated to exons (I think it is a weak correlation - meaning is has some function other than preferential codon usage within protein-coding regions). The human mitochondrial chromosomes is a good place to start - it is small, its first section does not show the 3-mer pattern (and makes no proteins), the rest is almost all protein-coding and shows the 3-mer pattern strongly."
