The header row listing all tags for filtering the articles, visible in version 0.2.8, over
Publication cover, from secondaryMenu, no longer visible after upgrade to 0.4.0.

Where should I put it if I modified the theme?

I have managed to restore the tags menu. It should probably be a toggle or something, But I at least put it in the components and css src. Do you want a patch?
