Right now the global dictionary is in $XDG_CONFIG_HOME/harper-ls - but it's not really a configuration file. The per-file dictionaries are (correctly, IMO) in $XDG_DATA_HOME/harper-ls/file_dictionaries. Could the global dictionary be moved under $XDG_DATA_HOME as well?
