Agent not getting over interactive Emacs prompt

My agent tries to generate a PDF from an org-mode file that contains some plantuml blocks. Now, emacs has started and is prompting "Evaluate this plantuml code block on your system? (yes or no) Please answer yes or no.", but the agent isn't entering yes or no. Instead, it keeps trying to run bash commands, but the seems that emacs just continues to run and so the commands never get to bash... I've tried giving it some information in order for it to figure out how the break out from this, but so far no luck.
