FunctionDefinitions should be declared after transpilation and emitted

There are a few goals at play here:

• Making a FunctionDefinition available as globally as possible after transpilation (this would allow a namespaced function ( Namespaced Functions #329 ) to be declared and used in subsequent transpilations)
• Being able to package or summarize results from all transpilations.
