We encountered the following scenario: There are four highly similar isoforms (highlighted in the red boxes in the image) with identical 3' end splicing junctions. However, only the first isoform in the red box was analyzed as "True" for RTS_stage, while the others are "False". Does this result seem strange? Shouldn't all four isoforms be analyzed as True?
