How can I run AuReMe to obtain a draft model from a FASTA file?

Hi,
I believe the only part you can run with only a fasta file is the orthology-based reconstruction. If you want to run the annotation-based one (with Pathway Tools), you need to provide a file that includes the annotation, such as a genbank.
